Malherbe, who also sits on the ASA athletes commission, has personally written to Stofile and his deputy Gert Oosthuizen.
The joint South African 400m record holder also announced that certain parents were threatening to sue ASA after their deserving children were not included in the World Junior Championships in Canada later this month.
Sowetan has learnt that most of the children who qualified for the championships have not been included in the team. Some of them were apparently told to compete in qualifying events.
This comes in the wake of a series of attacks on the ASA interim leadership, which has been accused by various people of plunging the sport into crisis.
Led by Ray Mali, who was seconded by the South African Sport Confederation and Olympic Committee (Sascoc), ASA bosses are also accused of unilaterally trying to amend the constitution.
In the letter Malherbe said: "There are currently gross atrocities being committed against our country's athletes by the very people meant to serve them.
"Since ASA has been placed under administration by Sascoc, the situation in athletics has gone from bad to worse.
"It seems that I, as a representative of South Africa's athletes, have no option but to turn to you for assistance. I also think you should be aware there has been a tremendous outcry against this situation and the ASA has even been threatened with court action.
"I am also forwarding (the letter) to some people who can shed more light on the situation, if required. This is an urgent plea for help."
South African runner Hendrick Ramaala said: "It's chaotic, which I think is intentional. We cannot leave children who have qualified for the championships.
"The problem with ASA's leadership is that they are busy trying to destroy people who question their decisions, like Loretta Marthinus and James Evans."
