In Mpumalanga, a week before the exams, a teacher and two pupils were arrested for leaking Maths Paper 1 and 2, Physical Science Paper 1 and 2 and Accounting.
The department said there were "isolated problems" such as that with a Physical Science paper in Gauteng, and these were being resolved.
Last week the wrong exam paper was dispatched to a Soweto school for a partially-sighted student.
Physical Science Paper II was received for the partially-sighted student, instead of Physical Science I which other students were writing.
The paper was sealed and returned to the Gauteng distribution centre. An investigation is under way.
In Cape Town an English I additional paper will be rewritten at two schools, following disruptions last week.
Members of the student body Cosas stormed Langa and Khayelitsha matric centres. The group was protesting at the closure of the Lagunya Finishing School on the Cape Flats.
A date for the exams is yet to be determined.
Western Cape education MEC Donald Grant says the possible closure of the Cape Flats school will not affect pupils negatively.
A final decision on the school's future will be taken by next month.
Despite the problems, the department is confident about the integrity of the exams.
