The two runners excitingly sprinted for the line in the final 200m, with the Brit breaking the tape in 46 minutes 25 seconds.
Mokoka, 24, finished a hundredth of a second behind.
The race had some dramatic moments with Mokoka exchanging the lead several times with pre-race favourite Luke Kibet of Kenya, Martin Fagan of Ireland and Ali Mabrouk el Zaid of Libya.
Kibet who worked hard behind the South African finished third, in 47min 16sec. Rene Kalmer was prominent among the top runners in the women's division.
She finished a creditable fifth position in 55mins 11seconds. Portuguese Ines Monteiro easily dominated from the gun to win in 52 minutes 31 seconds while twice world marathon silver medallist Cathrine Ndereba of Kenya came sixth.
