He consolidated that by winning the Australian Open at the start of the year but lost to Robin Soderling in the fourth round of the French Open and then withdrew from the defence of his Wimbledon crown through injury.
Federer, who lost to Nadal in Melbourne, won both the French Open and Wimbledon to chalk up a record 15 Grand Slam titles, one more than Pete Sampras.
Meanwhile, Dinara Safina of Russia maintained first place on the women's tennis rankings after she again failed to succeed in winning a first Grand Slam title at Wimbledon.
Safina, crushed in straight sets by Venus Williams in their semifinal last week, tops an unchanged top 10 with 10521 points.
Women's champion Serena Williams has 8758 points and her sister Venus 6617.
