Phillip Makgalemele, president of the Botswana Football Association (BFA), said Rowe was dismissed with immediate effect for "his personal security given developments at some matches, the Madagascar game being the latest".
Rowe faced angry protests from supporters of the Zebras after they were held to a goalless draw in a home qualifying tie for the 2010 Afcon and World Cup at the weekend by Madagascar, a team ranked 146 in the world.
News of Rowe's dismissal comes as Botswana, which has never qualified for the finals of either tournament, prepared to travel to Maputo for another qualifier against Mozambique.
He had been under pressure after a recent 3-0 defeat to Zambia and reverses against second string sides from South Africa and Zimbabwe at home in Gaborone.
Botswana also lost 1-0 to a Brazilian XI in a friendly marking the inauguration of the new president, Ian Khama, in April.
Rowe joined Botswana in 2006 from Jordan.
His contract, reputedly worth 60000 pulas (about R72000) a month, had also been a source of contention in Botswana.
