Police disaster management spokesman Captain John Fobian said the pelting rain started on Friday evening and continued throughout the weekend.
Aside from the five confirmed drownings in the former Transkei, Fobian said he could not yet confirm the number of people who were injured.
Many people were also displaced because of the flooding of the Kat River.
The South African Weather Service said yesterday that heavy rainfalls were expected in the southeastern coastal areas of the province as well as very cold and wet conditions in the northern interior.
Forecaster at the weather service's Port Elizabeth office, Quinton Jacob, said areas in the Eastern Cape had recorded about 100ml of rainfall at the weekend.
He said the weather system was expected to clear overnight yesterday, though light showers were expected in some areas this morning.
Local government spokesman Mbulelo Linda said his department was helping those affected by the floods in the Ngcobo area and some parts of Balfour. - Sapa
