Free-agent Mkhanyiseli Siwahla and Mamelodi Sundowns winger Bongani Thwala scored the two goals for the South African "national development side".
The development team is guided by Serame Letsoaka. They drew 0-0 with the Zebras in the first leg in Gaborone a fortnight ago.
Saturday's match will be played at Germiston Stadium at 6pm. As was the case in Gaborone, Makgarebe host the Botswana Under-17 women's side at the same venue on Saturday at 2pm.
The South African Under-17 women's side, guided by rising development coach Solly Luvhengo, hammered Botswana 9-1 in the first-leg match.
Joseph Makhanya of Orlando Pirates, who featured in the first game, has been dropped this time round.
