The Swiss, aiming for a fifth straight Wimbledon crown, sped through the first set, breaking in games six and eight.
Del Potro put up more resistance in the second set, until an error on a forehand in game 12 handed Federer the set.
And, after an overnight rain delay, Federer secured the win 6-2 7-5 6-1, his 50th straight victory on grass. It was a consummate performance from the champion, who will equal Bjorn Borg's record of five successive Wimbledon titles with victory in this championship.
The Swiss will face former world No 1 Marat Safin in the third round, after the Russian beat Pakistani Aisam-ul-Haq Qureshi 6-4 6-2 7-6 (7-4). Qureshi, the first Pakistani in the Wimbledon men's singles in 31 years, was caught out by a series of lobs and passing shots from the former US and Australian Open champion, who is seeded 26th.
Briton Jamie Baker's first-round conqueror Edourd Roger-Vasselin of France continued his good form with a 7-6 (7-3) 6-4 7-5 defeat of Argentine 24th seed Juan Ignacio Chela.
