Samuel Eto'o scored with 12 minutes left to end Chelsea's 21-match unbeaten streak at home in the Champions League. He also scored the winner the last time Chelsea lost at Stamford Bridge - 2-1 to Barcelona in February 2006, when Mourinho was coach.
Eto'o sealed a 3-1 aggregate win for the Italian club when he beat the offside trap to finish Wesley Sneijder's floated cross with a low shot past goalkeeper Ross Turnbull.
"Inter played a very good game with strong pressure," Chelsea coach Carlo Ancelotti said. "We were not able to play how we wanted. I think Inter deserved to win this game. We are sorry but this is the reality."
Chelsea striker Didier Drogba was sent off with three minutes left for stamping on Thiago Motta's foot after the Inter midfielder bundled into him in the area with a challenge that could have yielded a penalty.
The referee also refused two other similar penalty appeals by Chelsea, contributing to a furious reaction by home fans and Chelsea captain John Terry, who entered into furious discussion with the fourth official at the end of the match.
The Stamford Bridge crowd sang Mourinho's name on his first return since leaving the club in 2007 and jeered him at the end. But while Inter's substitutes and support staff leapt to the touchline to greet the players as they celebrated the goal, Mourinho ushered them back and picked up a match programme hurled onto the field by an angry fan.
Ancelotti said: "One thing I was surprised by was the work put in by two wide players on the night, Eto'o and (Goran) Pandev."
