ICC president David Morgan and chief executive Haroon Lorgat announced the board had rejected the request after a lengthy debate.
The ICL, which has been in existence for two years, is a rival to the Indian Premier League Twenty20 currently taking place here in South Africa.
The ICL's backers had threatened legal action if their tournament was not recognised.
Lorgat said: "There was debate after which the board resolved that the application should be rejected by a vast majority."
Last year the ICC tried to resolve conflict by asking the Board of Control for Cricket in India (BCCI), which runs the IPL, to meet the ICL.
But discussions broke down and the BCCI insists on life bans for all Indian players taking part in this rebel.
In Saturday's decision, the ICC stressed the "importance of protecting the fabric of the game" but left it up to the individual boards to determine the sanction for any player returning from the ICL.
