Bwalya won Saturday's poll in the Zambian capital Lusaka by getting 120 of the 197 votes.
He was until Saturday Teddy Mulonga's deputy but he beat the former president by 54 votes to earn himself a four-year term.
"I thank God and everybody because this is the highest position I will ever attain in my life," Bwalya said.
"I always believe in my capabilities. We went and talked about football because the people wanted development.
"The people want to take Zambia back to its former glory days and it's our duty to do that."
The former Zambia captain and coach said his contribution to the development of the game in the country led to his victory.
"I have been in this game for almost 30 years as a player, coach and administrator. It was easy to convince people because of that," Bwalya added.
Hanif Adams, the last candidate in the race, could only manage 11 votes.
Bwalya, the 1988 African Footballer of the Year, will be assisted by his ex-Chipolopolo teammate Emmanuel Munaile who is also a member of Zambia's parliament. - BBC
